He married twice. He married Mary Little. Mary was born 28 July 1669 in New Haven, New Haven, CT. Mary was the daughter of Richard Little and Joan Walker. He married Abigail Brockett 22 January 1673 in New Haven, New Haven, CT. Abigail was born 10 March 1650 in New Haven, New Haven, CT. Abigail was the daughter of John Brockett and Mary Blackwell. Abigail died 4 July 1729 at 79 years of age.

John Payne and Abigail Brockett had the following child:

+ 856 i. Elizabeth¹⁰ Payne was born 2 October 1677.

John Payne and Mary Little had the following children:

+ 1329 ii. William Payne was born 5 November 1695.

1344 iii. Ann Payne was born in New Haven, New Haven, CT 16 February 1697. Ann died 24 February 1697 in New Haven, New Haven, CT, at less than one year of age.

1345 iv. Nathaniel Payne was born in New Haven, New Haven, CT 4 May 1699. Nathaniel died 16 March 1766 in Firstcongregatio, New Haven, New Haven, CT, at 66 years of age. He married Experience Thorpe 17 February 1725/1726 in New Haven, CT.

1346 v. Ann Payne was born in New Haven, New Haven, CT 6 January 1700. She married Samuel Thorpe 28 December 1727 in New Haven, New Haven, Conn.

1347 vi. Hannah Payne was born in New Haven, New Haven, CT 2 April 1703.

1348 vii. Mary Payne was born in New Haven, New Haven, CT 31 January 1705. Mary died 8 October 1727 in New Haven, New Haven, CT, at 22 years of age.

+ 950 viii. Hannah Payne was born 10 November 1708.

1349 ix. Joanna Payne was born in New Haven, New Haven, CT about 1710.

1350 x. Deborah Payne was born in New Haven, New Haven, CT 24 June 1712. Deborah died 10 March 1798 in Waterbury, New Haven, CT, at 85 years of age.
